I don't think this is related to MooTools. I've accessed itsperfectlylegal.com/faqs and it seems that you have MooFAQ component and module enabled on that page. Please disable the module and it should work as expected.
Please let me know if that fixes this issue;

I fixed the stuck-open problem by activating the plugin parameter jQuery noConflict in Ari-Sexy Lightbox. but I still have the duplication issue.

My troubles began when I started trying some new syntax with Ari Sexy Lightbox Link, andI suspect that there is some sort of Mootools incompatibility.

I've been using mooFAQ happily for some time now, but recently the General FAQ page that I have linked to the main menu shows two copies of each FAQ article (see attachment).
If I disable the requisite MooFaq module then I only see one copy... for a while, but the faq page changes to a static page that just shows all the individual FAQs jumbled together with out the expandable drawers produced by MooFAQ
