I'm not sure I understood correctly, but if I did, it seems it is a caching problem and all you need to do is clear the Joomla cache after changing the menu items;

For instance, I have
2 categories: FAQ1 and FAQ2
2 articles: Test1 and Test2, where Test1 has FAQ1 as category, Test2 has FAQ2 as category.
I create a mooFAQ categories menu item 'help' with top level category of FAQ1. The FAQ site page will display FAQ1 category and Test1 article. If I change the Top Level Category of 'help' menu item to 'FAQ2', the FAQ site page will still display the FAQ1 category and Test 1 article. I would expect it to display the FAQ2 category and Test2 article.

You haven't done anything wrong. I guess I have never tested with the ROOT category. Also it is better if you have it's own top level category in order to be easier to make changes in the future.
I've fixed this "bug". Please create a backup and then upload the contents of the zip file attached to [path to Joomla]/components/com_moofaq/helpers/

I'm having a problem getting the current (not original) Top Level Category selection for a mooFAQ Categories menu item to be reflected on the site FAQ page.
If I create a 'categories' mooFAQ menu item with a Top Level Category of 'Root', then on the site page for this, 'Root' appears at the top of the page as expected. The Menu Manager allows me to change a mooFAQ Categories menu item's Top Level Category and successfully save, but this change does not get reflected on the site page for it though. It will always display the original Top Level Category -- 'Root' in my example.
I've tried a couple different things, but I can only get a site FAQ page to display the original top level category used when the menu item was created. Not a big deal to have to create a new menu item if the Top Level Category needs to be changed for some reason, but I'm wondering what I'm doing wrong. Any ideas?
